Overview

Thomas has been in solitary confinement after being rescued from the Scorch Trials. After several weeks, Rat Man comes in and tells Thomas that the Trials are over now, and that WICKED has all of the data they need. He takes Thomas to an auditorium where he finds some of his friends from before he was taken away for the trials. They’re told by Assistant Director Janson (who is really Rat Man) that they will be given back their memories, as well as finding out which ones were immune to The Flare when it broke out.

Thomas, Minho, and Newt are a part of the Glade experiment. They have been told that they will be given memories in order to see how much their brains can handle. However, when they get to the room where they’re supposed to have this procedure done on them, Thomas’s technician Brenda helps them escape instead. She has also been working for WICKED all along as an undercover agent who is actually helping Thomas and his friends escape from the facility. Jorge is a pilot who can fly out of there with them using a Berg (a flying vehicle). The group manages to get away from WICKED guards by shooting some of them with Launchers; however, Brenda gets shot too and ends up getting killed by one herself. This upsets Thomas because he thinks that Teresa left him behind at the facility while she escaped with everyone else on a Berg (another kind of flying vehicle).

Jorge drives to an airport in Denver, Colorado. This city is supposedly a safe haven from the Flare virus and has a doctor who can remove the chips inside Thomas, Minho, and Newt’s brains so that WICKED cannot control them anymore. When they arrive at the airport, Newt stays behind because he is not immune. At the airport, someone delivers a note to Thomas. The note comes from Gally who survived after all and works for an organization opposed to WICKED. Before going to Hans’ house for help removing their chips, Thomas goes with his friends to see Gally first where he tells them two key things: 1) Denver has been corrupt for years and 2) Someone has been kidnapping Immunes (people like him).

Thomas, after seeing Gally and his friends, visits Hans who manages to remove their WICKED control chips. After Thomas sees Hans they go to a coffee shop where Flare testers attack an infected man and capture Thomas because he lingered too long. The bounty hunters wanted to sell him due to his Immune status. Janson appears on the screen asking Thomas to return back to WICKED since they’re not coming down from Denver because of the crazy infection rates in the city. His friends find him again after this encounter with Janson at which point they head back to the Berg only for them all realize that Newt is gone: he has been taken by other Cranks and is now living with them as one of them.

When Thomas and his friends are taken captive, they find that Teresa, Aris, and other members of their original groups are also prisoners of the bounty hunters. Minho helps overpower guards who come in to give them food. The guards are working for the Right Arm instead of WICKED. Thomas and Brenda insist on talking to higher-ups from the Right Arm, and are taken through the city to meet Gally as well as Vince from the Right Arm headquarters. They will pretend to sell immunes to WICKED while planting a device that disables weapons used by WICKED agents.

On the way back to WICKED, Thomas and the Right Arm personnel encounter Cranks on the street. Newt is one of them, and he begs for Thomas to kill him. However, Thomas realizes that he can’t do it because Newt was his friend.

Thomas is taken to WICKED headquarters, and pretends that he’s hiked back into the facility. Rat Man says they need Thomas’ brain, because it will be useful for finding a cure. Thomas asks for more time so that the Right Arm can save him from being killed by WICKED. The Right Arm arrives just as Janson gives Thomas an injection of anesthesia. When Thomas wakes up, he finds a letter from Chancellor Ava Paige asking him to find all the Immunes in the Maze and take them with him through a Flat Trans to safety before WICKED destroys everything with explosives. As soon as he wakes up, Thomas realizes that his friends are fighting against Grievers deployed by WICKED in order to kill everyone who isn’t immune like them. Many people die when explosions destroy parts of the Maze or when debris falls on them during their escape attempts
